Many people have reported they have been treated for tooth problems when they first started having clusters, myself included.
Go to the OUCH web site and click on Library, then click Cluster Headache-General and scroll down to Trigeminal Nerve. You'll see the nerve (the large orange colored one) is very close to the roots of both the upper and lower teeth. My guess is the pain from the trigeminal nerve, being so close, is mistaken as pain from the tooth root.
